Well, if you can remember in "The Sound of Drums" the scene were The Doctor is explaining to Jack and Martha about the perception filters he fashioned out of thier TARDIS keys;

Doctor:(To Martha) "It's like when you fancy someone and they don't know you exit."

Matha lookes over at Jack.

Jack: (To Martha) "You too, eh?"

I think he fancied the Doctor as far back as PoTW>
