I believe Birdo is transgendered. He wants to be female, and then met Yoshi, and wanted to be female plus to be with Yoshi. Because Birdo acts stereotypically female, I generally call Birdo female, because transgendered people (in this case dinosaur) like to be called the gender they want to be, not the gender they are.

Birdo tends to be the female when it comes to relationships (even if Birdo was a cross-dresser in Japan, which I have my doubts about it). But Yoshi and Birdo will always be together regardless of their gender and sexuality.
