Harry was a walking reminder of the worst parts of Snape's life. Even just the way he looks is a reminder of James being the one who got Lily (with him looking so much like James, and only having a little of Lily). I think he could have got along better with Snape than he did, but I don't think there was ever a chance of Snape really liking or being ok around such a reminder of the loss and death of someone he loved, and his enemy who got to be with her.
