I heard this on the commentary. They a dit that they were trying to find a way to montrer life "coming back" to Earth. The "stuff" in the rain are actually bacteria-like organisms...
Well, the whole organism thing, but also there's a whole 'green' theme in this movie. If toi look toi see the souls signified par the color green. When the stitchpunks' souls are zapped par the talismen, toi see green right? The assumption might be made that souls are in there to be born into organisms. (if toi follow the origin of life; apparently this whole movie is a big religion vs. science thing if toi read up on it ^ ^ how the soul is in pieces and such.)
Edit:Just watched the commentary again and they actually a dit that the green light is specific to the talisman and souls. The things in the rain were animated like Ameboas, but then I think it was Shane, actually called them self-soul powered microids xD
